Fortunately, there's a workaround. After you set your custom theme, download this other theme to your themes list and set it as a BGM-only install: Highlight it, hold A, hold , and let go of A. After it installs, press Start and turn off the 3DS. Turn it back on, and you should have your lovely default BGM back with your custom theme.

Go to theme management on the home menu and choose a default theme. when I reinstall menuhax, the same theme is there. I tested some themes and the music is messed up, one music file with a different picture file. Select basic theme when in the menuhax 2.0 manager. It should remove the custom theme but not menuhax.
