The thing that throws me off entirly is that Yuzu's issue tracker seems to imply amiibo are working perfectly fine, and then there are a handful of posts stating amiibo work just fine in breath of the wild and with Yuzu in general for them. Try setting the "Scaling Filter" within the "Performance" tab of the right side menu to "FSR". You should immediately see an improvement. You shouldn't need to restart the game.
