Correct, Academy officers only work against hostiles, which are red. Bosses / Mission Targets are yellow and are classed differently. Use Uhura/combat triangle/ whatever to get past them. So that you can have something to grind for and work towards. I figured that out when my 3k ships had 5k enemies.
